I have applied French Polish over system 3 epoxy, was wondering if I could sand the French Polish(not removing it entirely) and then apply KTM-9 over it? Or do I need to go down to the epoxy and start from there.

If it was 100% dewaxed shellac, you shouldn't have any problems. If it looks nice and even after sanding, you should be o.k. It probably wouldn't be too hard sanding all the shellac away. That stuff is ultra thin. Did you French Polish or apply with a gun or brush?
I had the intention of doing the exact same thing on my first. Once I was the results of the FP, though, I quickly changed my mind.

My first steel string had KTM over a sealer coat of shellac. You shouldnt
have any problems putting KTM over sanded back FP as long as there isnt
any residual oil or other contaminants in the FP.

sand it back to where you want. sprit-off to softend and level and go after it
